I pull from the bags and use a Pako needle organizer. I've got two of these for big projects. http://www.herrschners.com/products/product.aspx?sku=327000 I've tried so many ways and this is the one for me. It's all in one place and so easy to use. I pre-cut my threads in 18 in lengths so they are ready to go. For a little project that I might take with me, I made a needle holder. (See the added pic.) Thanks for looking!

Looks very organized! Do you pull the thread from these bags as you stitch, or put the thread on project cards before stitching?

I wanted a box that would hold all my floss bags and couldn't find one anywhere. So I made this one from two box tops...the kind that reams of copy paper come in. It's divided into 3 sections; each section is 4 inches wide. I cut one box top apart to make separators for the sections and hot glued them into the box. I wrapped the outside with good quality gift wrapping paper, gluing it with spray adhesive. After it dried, I filled it up with over 300 bags of floss and it has room for a lot more...maybe the whole DMC collection.
